I think I might have found the solution. Turns out there were some extra files in Yuzu's "keys" folder that were not suppossed to be there. All I left was the "prod.keys" file and everything went smooth after that. For some reason, those extra files allowed to install every other DLC except for Byleth. Resetting Yuzu and removing the cache did help. The game now runs at a higher resolution (higher than 720p) and performs somewhat better at sixty, although caching does bring with it stutters here and there. That’s not a problem.
